CodeRabbit deprecates automatic-repository-linking boolean in favor of explicit linking modes

Multi-repository analysis now uses knowledge_base.automatic_linking_mode with three explicit modes (Auto, Enabled, Disabled) replacing the legacy boolean setting. The boolean configuration is deprecated and has no effect; teams using automatic linking should migrate to the new configuration form for continued operation.
