CodeRabbit multi-repo analysis adds explicit automatic linking mode configuration

The knowledge_base.automatic_linking_mode setting replaces the deprecated knowledge_base.automatic_repository_linking boolean with three modes: Auto, Enabled, and Disabled. The legacy boolean setting is now deprecated and has no effect.
